I'm a little confused. What's the intended rationale for not allowing military officers to publicly criticize the president?

Because it can be considered sedition and/or mutineering.

Miitary personnel are allowed to publicly criticize the president, but they are not allowed to do it under color of authority. They may not make political statements while in uniform, and they may not identify themselves as military personnel while they make such statements.
